What Hilkiah found was an original Torah written by Moses. This doesn't infer that the Torah had been lost -- but rather that an original copy by Moses had been found.

Read the 'nach in context and you'll see that Hilkiah (the priest) and Josiah knew and kept the mitzvot of Torah.

Josiah Moses' Torah to the part about the curses and this "eye-opener" for them shocked them into being even more Torah observant than they were before. As Rashi said:

He read Deut. 28:36 which said that " HaShem will lead you and the king" and Josiah interpreted [the following words] as referring to himself: whom you will appoint over yourself. The people had made him king, and he was not a prince by the word [of G-d].

He must have had a Torah to follow -- go back one chapter and read:

2 Chronicles 33:16. And he built the altar of HaShem, and he sacrificed on it peace-offerings and thanksgiving offerings, and he told Judah to worship HaShem, G-d of Israel.

This is before they found the scroll yet they knew how to built an altar, how to offer sacrifices and how to worship G-d.
